I make it a point to only own comfortable clothes that I can go in public with AND feel good in at home. If they don't meet both criteria I don't buy or keep them.
There is an exception if you have to wear uncomfortable clothes for work. But do you really? Can you find a style that is acceptable at work and at home? Maybe people at work can gradually get used to your less formal style. The value you bring to your company should be much higher than the cost of looking at a less formally dressed person.
You might like to wear your favorite "home clothes" that are too worn down to wear in public. Throw them away. You will get used to your new favorite that looks good in public as well. When it stops looking good, throw that away too.
As for the hygiene - if it's not time for a shower, the same clothes stay on regardless of where you go and what you do. Are you sure you will get sick from germs your clothes picked up on public transport if you continue wearing them at home? Nothing around you is sterile. Your home is not an island or a cleanroom. Whatever you picked up in public transport, you carry it in your lungs, your skin, etc. Changing clothes will not make much difference in that regard.

Buy multiples of a single kind of clothing you are comfortable with like Dragan Otasevic mentioned. Let's call it "standard clothes". If you live in a region where there are three seasons - summer, winter, and rains, in summer you wear the standard clothes. During rains, you carry either and umbrella or an overcoat, or use covered transport all the time and wear nothing extra. During winter, you throw on a jacket or a coat and a scarf, cap, etc. So now you have only three different sets of clothes. No different colours, patterns, etc. And that works, too. Look at Mark Zuckerberg.
